cut out about 1/2 and inch past all the rust and the try to get some automotive primer/sealer (duplicolor works great) then sray the metal with the primer and that should stop rust. make sure the surface is clean (bare metal).
To be honest, you might as well just drive it as is. With that amount of rust, everything's gonna come back even if you try to fix it. I have a civic with a little bit of honda cancer, but I took my chance and cut all the rust our with a dremmel and fiberglass wait to dry and reshape it with body filler.
Another option is that if your motor is still healthy go to craigslist and find a civic shell that is much cleaner and drop it there. I have a video of my project it might help.

Another opption would be just to puddy it up in places where there are only very small holes. Metals that dont have alot of curves and bends, id make myself. Its just panels that have alot of bends and shapes would be hard to bend into the right position to match the original parts.

Cars like this should have always had rustproofing treatment within the first 3 years after manufacture - any longer and its a bit too late. Regularly hosing underneath, in the wheel arches helps a LOT if you're in a climate where salt is used during winter. Remember its not just salt that causes rust. Moisture + Oxygen = Rust.
It's much too late to stop this type of rust - this is serious rot. The rusting process has been left over the years, and it has disintegrated the metal. Its pointless asking how to prevent it getting worse - its already rotten.
The only proper way to repair it is to cut out the rotten metal, and weld in new metal.
Afterwards its a VERY GOOD idea to get the car rustproofed using Waxoyl or Dinitrol underseal wax, and cavity wax inside the box sections.

Also, pick a car with galvanised steel - even late 90s Hondas are not fully galvanised, and some are bad for rust. So go for early 2000s and you'll have a better chance of getting something more rust free. Good luck.
