Or look at it this way. Sheik's gender is male, but Sheik's sex is female. Gender is what we identify ourselves as, while sex is what we really are. Think of all the transvestites who identify themselves as the opposite gender, even though they really aren't.

As a disguise, Sheik's identity is a boy to hide from Ganondorf as it makes sense to be the opposite gender to hide. But as people has said, Sheik is Zelda so Sheik's true gender is female, but is passed off as a boy to hide.
