yon is the indigenous japanese pronunciation, shi is chinese (from si, sei, shi, etc. depending on the chinese language). both are used. usually, the chinese reading is used when counting, the japanese one is used when saying dates or money or numbers greater than ten. shichi is also chinese (from chi, tsut, chit, sit, etc. depending on the chinese language), nana is japanese. the other numbers are all based on Chinese.

"shi" also means die or death and in japanese/asian culture it is not proper to speak of death. In fact you'll find many buildings in japan that dont have a 4th floor. Or the 4th floor in a hospital is where they put the recently deceased. Old superstitions die hard.

why is it that with some numbers the have to ways of saying them. like 4 you can say shi or yon?

for example: if you are telling someone your phone number and it has 777 in it,
its hard to say "shichi shichi shichi" "nana nana nana" is easier.
(same for 4, shi shi shi is harder than yon yon yon)

it just is. you would use "yon" more often though. theres two different 7 and 9 as well.

because when counting from 1 - 10 you use shi rather than yon, te sam applies with 7, rather than nana you use shichi
