Yes, that's a boat on the deck. It housed the electronics for detonating the explosives which put her on the bottom. There were seperate charges that cut the tiedown chain to the boat so it would float free when the Oriskany sank.
As for torpedoes....not a practical way to perform a contolled sinking, not to mention...extremely dangerous!

For a strange reason I would lie to see 20 torpedoes hit simultaneously....a naval firing squad of mercy.
