correction: Protoman takes double damage because of the simple fact that he is an imperfect prototybe of megaman. He then leaves and he comes back(disguised as breakman) in megaman 3 to train megaman. Dr.Light also wants to make a new version of protoman but with better shielding. Hopefully that ties to megaman 10.
yeah i think the reason why he takes twice the damage is because if you complete the protoman story for the power battles you'll see dr light telling him he has something wrong with his programming or something like that.
On the title screen Proto Man is like "Im not scared of ya'll idiots"

you forgot to mention the Proto Shield,that he uses when jumping...deflects 70-80% of all projectiles

he can charge his version of the mega buster
he a proto shield he uses while jumping to deflect
he takes more damage then Megaman
he flies back twice as far when he gets hit

no protoman is Megamans Prototype, He was built by Dr. Light and is considered Megamans "brother" Zero and him are in no way related
