I think the key to an S Rank is mostly the time you need to complete the mission. Try to be as fast as possible. I got the feeling there's something like a "hidden time limit" of 10min or so. So if you need 9:30min it's still S whereas 10:30 will only be A. But it seems to depend on the "difficulty" of the mission. So easy and short missions may have such a "S-limit" of 10min whereas slightly more difficult missions allow you to take up to 15min. and still get an S Rank.. But I'm not 100% sure..
