I think I do. Jaden is actually a descendant of an Neo Space prince and Yubel was his guardian. When Jaden and Yubel dueled, Jaden learned the truth and he seemed to forgive Yubel. Then he used Spiritual Fusion or something to merge his soul with Yubel's.

Judai's not a descendant, he's the Reincarnation of that Prince. Yubel chose to be transformed so that she could protect Judai. After Yubel's transformation, Judai promised that he would love Yubel and only Yubel forever. After remembering these things from his previous life, Judai used Super Fusion to fuse their souls together, so that they could never be seperated ever again.
