It's a simple thing of Maylene's Martial skill level, and a little bit of the fact that Lucaro probably made it a concussion sphere instead of the exploding sphere's that it uses in real combat. It's not like he would blow up his favorite sparring partner.

That is the only movie that corresponds with the anime and the reason it isn't brought up again is because Mewtwo erased everyone's memory
