Dr. Light has Wily scrap the prototype with his guidance system inside instead of, you know, having him fix it, presumably because Wily isn't up to the task . . . until he takes the prototype and upgrades it into Proto Man who, unlike his game self, is never shown or stated to have any sort of instability. So, basically Light was being a douche for no good reason.
