It's about how God wants to make changes inside of us and that we must surrender to Him for there to be that change, we must work with Him.

Totally, that I get, but I am still wondering why they made the music video look like it's about a girl?

The middle part, he looks at a happy couple and realizes that nothing is right when he is not right w/ God. Then the end, when he is straight w/ God, things seem straightened out in the rest of his life too and he's able to move forward with things that were just lingering, apparently among them a relationship with a girl.

well the guy was writing down and getting rid of everything that has been in his life. whenever the lead singer said time to breath in and let everything out. it means that he is going to turn 180 degres and walk the right way toward God and not away from him
