The defense still worked with freeney and mathis but when it came to the offense, they had become so accustomed to peyton's "freestyle" audible/hurry up offense that when another qb played there was no chemistry. As for orlovsky, I have to give him props for preventing the colts from going winless with the clutch td pass.

Disagree. It was the gap between the replacements that mattered most in the end.

For example, if Curtis Painter was Brady's backup and Matt Cassel was Manning's backup, I don't think the Patriots would've had a nice 2008, and the Colts wouldn't have had as miserable of a 2012. It was more the Colts just not having a contingency plan in case Manning was lost (or, for you conspiracy theorists, their contingency plan was to suck and get a high pick).
