I just finished playing all 3 versions of SP, and from what I understand: Miki left because she felt unappreciated because the president of 765 wouldn't let her debut, Hibiki just had dreams of being an idol, and listened to the lies the president of 961 told her about 765, and I think Takane had some sort of obligation to work for 961. At the end of the games, President Kuroi fires Takane and Hibiki, and Miki quits of her own choice.

Maybe this is just me, but 765 pro seems to be a more close-knit group, while the members of 961 pro seem more independent.

None of the girls are evil, from what I've heard. Miki left because she felt she wasnt being managed well enough, and she signed with "PROJECT F@IRY". But, she's still playable in the game, along with the other two, if you make the right choices and bring them back to 765. At least thats what I understand. ^_^
