I'm surprised to see how many here miss the point of this scene. St Francis, though he loves his mother dearly is renouncing the world to follow Christ. The hand gesture as he leaves is telling his mother to seek God as the most important thing in life. How touching as he comes back years later in the family courtyard offering a blessing and speaking the Word of Christ to them.

Beautiful! Valentina Cortese does a wonderful job as the mother. The Lullaby is so sweet and has that charming atmosphere. The scene Francesco tries to tell his mother "Start to pray" or "Don't talk to me because I'm praying" Difficult to interpret but Zeffirelli entailed a lot of symbols in this movie...
I also like the transfer from the moment the mother cares for him to the moment when he looks for shelter and noone seems to care...
