I heard two reasons behind the bass not being heard.

one was because jason was the new guy, lars and james were still grieving over cliff.

another was that jason's bass was very similiar to the rhythm guitar lines, so it was hard to tell them apart.

But he sounded great on the black album and st. anger, and he still plays killer live when he played for metallica a couple months ago. And look at Seattle 1989? Epic Stuff there.
