first and foremost, Malone was infamous for choking in big games. see Game 1 of the 97 Finals, he blew two go-ahead FTs in the final 20 seconds. and then Jordan put that game out of reach. Game 6 of the 98 Finals (the last game of that series) is another example. Malone also played in a diluted league (the NBA was freshly expanded, diluting the talent pool, moreso than now because the amount of talent is adjusted to the 30 team league)
Tim Duncan, on the other hand, has won a title in 3 different versions of the NBA (pre 2005, when defense trumped offense and guards could get hammered on the way to the rim, and hand checked), 2005-2006 (right after they changed the handchecking rules, but not everyone was used to it yet) and in the present era, where driving to the lane is easier because the NBA allows moving picks and no c=hand checking, where offense is superior.
Duncan never had a top 15 player (on a year to year basis) like Malone did in Stockton (unless you count Robinson, who was 33 in Duncan's rookie year). TD is a team leader, he doesn't care about stats, plays relentless defense, communicates with his teammates super effectively, and cares only about doing what it takes for his team to win. The ultimate winning mentality. playing for personal stats doesnt achieve greatness (see Wilt or pre 91 MJ).
There is too much to really discuss here, but I would encourage you to read Bill Simmons' Book Of Basketball, which explains this with uber deep statistical analysis, and personal anecdotes of watching these games. I am a huge Spurs fan, and think Duncan was/is an incredible player but Olajuwon IMO in his prime was better. Duncan was fortunate Robinson got hurt in 96-97 and he got to go to the Spurs who were already good. In 93-94 Olajuwon had very little help and in 94-95 Clyde was a good addition but nothing close to what he was in POR.

@Vergecurtis Russell wasn't a great low post threat. But due to Russell's hustle and speed he was an offensive threat. They did not keep track of offensive rebs back then but he got a lot and gave his team extra possessions. His speed also wore down oppossing centers. When Russell had to he could score. I mean look at the 62 finals against LA, game 7 he finishes with 30 pts and 40 reb.
