That time was with a private organization in San Francisco, whose doesn't do it regularly, but I would recommend to go individually in your own car, bring your kayak, I didn't see any danger, but I am sure you can find tourist tours that can show you around directly in the port of the Islands. Check their we sites at: guidetosanjuans dot com
There's a few companies you can go whale watching with. Prince of Whales from Victoria, which is closest to the San Juans. There's Steveston Seabreeze and Vancouver Whale Watch out of Richmond and Wild Whales from Vancouver. I don't know the names of the ones from Washington but you could try their tourism office or google search them. Hope that helps with your plans!
