I think what happened was that the Orb WAS to take away Clark's powers, but Zod probably did something to it before Jor-El sent it to Earth so that the fortress' console activated the DNA from within "waking it up" and then throughout Season 8, the Orb silently persuading Tess Mercer to let them out by setting Clark up to kill Doomsday and not being vocal till the end of Season 8.

the Orb was not too control Kal-el but A clone of Zod & the Kandorians so really all that BS about Veritas & the others 2 protect Kal-el & others to control him
