Deus Ex: Humans take over a futuristic world. Matrix: Machines take over the world and make the virtual world look like 1990.
Any thriller has got far more points in common to Deus Ex than The Matrix, even Universal Soldier is more similar to Deus Ex, and anyone here could mention dozens of movies related, but the Matrix is certainly the last in the long list.
Deus Ex and the Matrix are two totally different worlds. In the Matrix, the machines that humans build become smart and aggressive enough to enslave humans and make new generations of them ignorant to the "real world". In the Deus Ex franchise, I don't recall anything close to that ever happening. Sure, both stories involve some human enhancement, but that's about where the similarities end. And that's a minor similarity at best.
But they both deal with the breaking borders between the artifical and the natural, and explore the idea of humanity and it's relation to the rapid development of the inhuman. At the same time, both texts deal quite extensively with the idea of a human/inhuman entity (corporations/illuminati/machines) that attempt to manipulate individuals and societies for their own ends.
