The Borealis is from the story of Portal but not featured massively in the games except in Portal 2 when your in the old Aperture theres a secret door that takes you to it's dock. The ship is in Half Life 2 but has Aperture logos on it, but not much other significance, well apart from having some ability to stop the combine but thats it realy.

baychimo is swedish, Axiom is a shipping company, seahorse is an old (1700s) ship, Octavious was a 1700s ghost ship, Heart of gold could be a reference to an episode of Firefly, Mary celeste was a famous Brigatine, and USS Snook was the first Gato class submarine for the us navy. Found on wikipedia. The rest you all know...Hopefully.
