actualy your 'bad habit' can actually be good. If you've heard of mr. Frank Gamaballe or something, he actually created and perfected this technique. I've recently aquiered the book 'Speed Picking' by Frank G, and the book focuses on this point, and how it is actually good and makes your playing faster.
The "bad habit" you're talking about, is called economy picking. When playing on 1 string, you use alternate picking, but when you're switching from one to anoter string, you try to use the smallest movement that is possible. So when you're ascending with 3 notes per string, you use alternate picking on the first 3 notes. You'll end with a downstroke (if you started with a downstroke). You make the smallest movement, when you're doing a downstroke on the first note of the next string.
my guess would be try it backwards from hhigh e to low e and see if you pick up or still down , I know what you mean though in major exspecially i usually use legato and not picking unless i go slow
economy picking > all other picking techniques imo,

I don't know if you can say it's a bad habit. Some people can play faster when doing economy picking. It's just something you prefer or not.
