The T-Virus bonded with her DNA. Nemesis IS Matt; Umbrella tried the same thing they did with Alice on him but it him turned into Nemesis. The main bad guy in the RE2 movie had a blue tooth phone and was getting orders from Umbrella HQ to have Nemesis and Alice fight to see which was the better of the out-come of the T-Virus. Alice and Matt didn't remember what happened to them inside the labs below ground: when Alice apologizes to Matt you notice that his eyes change color and Alice remembers.
