There is a glitch in GTA IV where for some reason the game only lets you park a maximum of four cars combined with all parking spots, even though there is enough room to save eight. If you try to save a fifth one, the game deletes one at random. That's probably what happened. It sucks that they deleted your Infernus over the other three cars.

Bernie's mission is generally around 55%, I believe, but it can also depend on how many side missions you do and stuff.
