The 10,000 year number is a misinterpretation. They added a "X" to the date 20X5 to make it sound more sci-fi, as well as to avert "Terminator Syndrome." Later it gives the date "2005 of the Cosmic Calendar." We have no idea how the Cosmic Calendar works so it seems as such that Metroid's date(under our calendar) can not conclusively determined.

If you want to you could also focus the story on some other Bounty Hunters. You could buld the story about Metroids, Phanzon, the X-Virus, or a powerfull arterfact...
