The outcome would always be the same, even in the new world. Since witches don't exist Mami and Kyoko survive because they were both killed by witches in previous timelines, but in the new world theres no charlotte or octavia so they remain alive. Sayaka didn't get killed by a witch but in all timelines she falls into despair, in the new world you don't turn into a witch when you despair but you either die/ascend to heaven.
Bottom line is she was doomed regardless of what she did

Yes Kyoko was a bitch at first. But then on realising they have a lot in common with her old self, she tried to make peace, spills her guts to her and saved her life at least twice. I would say she deserved a 2nd chance.
As for Homura. In the early timelines and before Homura's personality became so hardened, Sayaka was already distrustful of her. This is a major reason why future Homura never explains anything, as she knows it useless to try (Sayaka) and possibly dangerous (Mami).

Madoka's wish goes well due to having time to think about exactly what she wants and knowing fully well the consequences.
