I've spoken to a Christian about this, she explained to me that what she took from the poem was that big corrupted churches are to be rebelled against. Also Christianity was founded by Paul and James the Just (Yeshua's brother). Yeshua was of course a Jew spreading the teachings of Judaism in a new light that his followers would later call Christianity (Christian means 'Christ-like').
Although I have to agree, Jeff (the poem author) doesn't make any sense.

You are so right, its like saying you hate fruit but you like apples. I've heard someone say they hate religion but believe in God. That I think makes a little more sense, because God could mean something different to them (like God is nature or something) that doesn't require prayer or worship like religion. Its just a very strange video that people are jumping on like its something amazing. It and its so preachy. Have you seen his other video where he equates rape with pre-marital sex?
Don't expect theist videos to make any sense. Most do not.
And what you describe is common today; it is egalitarian thinking.
While theism IS part of free thought, as you are free to believe and think what you want, religion DOES NEED to be more scrutinized. Religion IS NOT infallible and many still think it is.
