Black Widow's the hardcore mission first asassin/solider type character. Of course she's not going to get along well with the light hearted wisecracking Spiderman. She'd prefer he just shut up and do his job. But she's quite in character here.

Spiderman's not a character everybody in the Marvel universe loves and gets along with like Captain America. Some like Luke Cage love Spidey. Others do not.
