Aboriginals make up a small % of the population. They have been inhabiting the island for thousands of years, whereas the majority of the Taiwanese population migrated to Taiwan from Mainland China a couple hundred years ago. Hence they are called aboriginals.

Just to clarify...Austronesian languages are the most widespread language family in the world (from Taiwan to New Zealand, and from the Easter Island to Madagascar). Formosan languages and Filipino languages (Western Malayo-Polynesian) are actually different languages, although there's clear similarities.

most taiwanese people are ethnic chinese people who have been settling there since the 17th century. a lot of chinese people also came to taiwan after the kuomintang lost mainland china. taiwanese aboriginals are simply the first native inhabitants of the island who were there long before the chinese came.

Taiwanese originals are also racially different from the chinese. They are austronesian and is related to the peoples inhabiting the malay archipelago, the pacific islanders and some parts of madagascar. Of course, they've also had some mixing with the majority Chinese populace of Taiwan.
