When The Doctor called her Amy Williams, he tried to break her faith in The Doctor, thus saving them. He was also trying to lead Amy into 'having faith' in other things/people, such as Rory (since he's her husband). He was trying to prepare Amy for his departure. By calling her 'Pond', it was reinforcing Amy's faith in The Doctor. I think it was a very smart move on Moffat's part since it was hinting Amy's departure, yet very fitting into the storyline.

you could also say that 'Pond' symbolises Amy's fairytale-like faith in him (referring to the fact that Amy waiting for the Doctor was like her waiting for a fairytale to come true, and how Amelia Pond was referred as 'too fairytale), and 'Williams' was the Doctor's way of bringing her back to reality. :)
