yellow to yellow is the standard but there all equal strength wires, so long as the color match on the female entry points it doesn't matter. one point my friends and i has red port to yellow wire to red port so we could screw with the mind of a guy who believed everything had to be in order...

another time we used all black cables with no color indicator... quite funny.

You probably already know this, but Super Mario World 2 uses the Super FX2 chip. This may be the cause of your delma. Check the chip to make sure it's not burnt out, or overheating, or getting too much voltage. Nobody likes leaks to ground. Nobody. NOBODY!!!
