Actually, it's really confusing. Heather is the reincarnation of Alessa. Heather is/isn't Cheryl (depends how you think about it) because when Cheryl ran away in Silent Hill, she was 7. Well Heather is the baby that Alessa gave Harry. So Heather is actually the reincarnation of Alessa/Cheryl because they were the same person.

This is NOT the true ending. Hiroyuki Owaku stated in the Lost Book of Memories that Cybil's fate is up to the player. Also, the same book states that after the events of Silent Hill, Harry found more red liquid for the sake of his daughter. That basically implies that Harry saved Cybil by using red liquid in Silent Hill.

As for Wheeler, he only said that no one knows what happened to her. Same thing is said about SH2's James Sunderland in Silent Hill 4. Cybil could have simply left town to get away from The Order like Harry did.

Even Silent Hill writer Hiroyuki Owaku confirmed in the Book of Lost Memories that what happened to Cybil is up to the player. In SH:Homecoming, a character named Wheeler even said that The Order isn't too friendly to people who don't share their beliefs. It's possible that Cybil got paranoid and decided to leave town in order to get away from The Order. Harry did the same thing.
