This song isn't about rape.

Amy had a stalker and it got pretty intense and scarey, so she decided to write a song that was from both hers and the stalker's perspective.

It's basically about an invasion or privacy and an emotional violation.

Yeah, Amy got stalked, and then she had to stay at hotels several times because she just couldn't stay in her own house. It got too scary. So she wrote a song about being stalked and how it's a violation of your own personal life and your mind. Must've been pretty frightening...

Anyway, Amy really knows how to put emotions into songs... From the stalker's and the one being stalked's perspective, it's still frightening and creepy.
