Again technically his a mercenary for hire and shouldn't be on anyones side and i'm pretty sure he didn't get involved in civil war in the comics but in the game i imagine he'd be a free for all able to fight for either side but captain america would never associate with him in the comics.

Actually in Cable & Deadpool, Deadpool did engage a good number of Anti-Reg members in a brawl. He was actually doing quite well considering what he was up against.

Who the mutants i haven't played the game yet so i can only speak in regards the comics and in the comics most mutants were on the fence during civil war with only a few exceptions such as cable.
