Not neccesarily. They may not have been lesbians to begin with. Because Subaru thought Tsukasa was a boy at first.

In the end, Subaru and Tsukasa are just really good friends. No they are not lesbian, or in a lesbian relationship. While trapped in the game Tsukasa lost most memory of the real world, thus making her think she is, a guy, after all, what girl would make a guy character. Now now, don't start talking to me about that, that's just the story :P

Yes, both of them are girls in real life. Did you finish watching .hack//SIGN? I haven't played, seen and read all the franchises of .hack, and therefore i'm not sure if this was ever clearly answered, but as far as the story develops in .hack//SIGN, there is no definite answer whether they began "dating". As far as I remember they did want to meet each other in RL - you could call this "dating", but that implicates homosexual tendencies, which is - in my opinion - speculative.
