I would highly suggest running that filter to where the old one used to sit with some pipe bc i guaranfuckintee that it will rub on that pulley, it shouldnt hurt it but it will gouge a nice line, believe me.

your turbo is finding it easier to pull in air he is right. it may not boost as much but wil be pulling in more air.
Get your self a re-map from maptun.
$500 - $600 but you'll get another 50 hp from it. worth thinking about.

Skip the air filter, go for an SMBC if you want more of a minimal gain for the same price.
Want to up it more, get 3" turbo back exhaust and get a remapped ECU from JSP or Genuine Saab. You'll hardly feel the air filter.
