Actually, the whole question is based on the assumption that the song is referring to God, and God does not have gender. However, the song is actually talking about Jesus Christ ruling in his capacity as the future king of the world ("let earth receive her king"). And I think even the Roches would agree that Jesus is a man, not a woman.
But enough theology - I love the Roches' awesome harmonies!
Actually, the problem in English is that "He" can include femenine and neuter. But "She" can only mean feminine. So, if the Roches meant that Jesus is a woman (not historically acurate, but that is beside the point) it would have been acceptable to use He or She. (Similar to when Elizabeth I called herself a prince, not a princess.) But if the Roches wanted to say Jesus sex was unimportant they should have used "He" for the simple reason that "He" can include everyone, whereas "She" can not.
Does God have a gender? The painting on the ceiling of the Sistine Chapel not withstanding, we really have no way of knowing the gender of God.
Some may claim they know but honestly, considering that every ancient source you can cite as evidence of God's gender was written by a man and therefore written with a male bias, who can really know for sure.
If we speakers of English had a more complete set of choices for pronouns, we would not be having this conversation. If some women, or for that matter, men, wish to refer to God in the female gender what harm does it truly do?
Arguing that using he, his, him is technically inclusive of both genders is pointless since the vast majority of English speakers were never taught in school such etymological subtleties.
Besides, English is a fluid and flexible language which grows in richness and breadth daily due more to the common speakers of the language than to English professors and the otherwise well educated. It would certainly do no real harm to refer to a gender neutral entity as either he or she. Perhaps the solution is to coin a new word which encompasses both yet neither gender, something less offensive than "it."
I propose "e." Remove the "h" from he or the "sh" from she and you get "e." This resolves third person Subjective. I am at a loss for third person objective or possessive.

I heard it on the radio one winter night while driving home through a snowstorm....it picked me up right on the spot.
The tempo is great for driving. And great for everything else too.
