The reason is in the name. "Secret" apprentice. No one is supposed to know about him, not even the Empire.

I think the reason is Vader doesn't want Palpatine to know about the apprentice, because Vader plans to usurp contorl of the Empire from him with the apprentice's help.

If Palpatine found out too early, the plan would be ruined, so basically, the apprentice can't leave any witnesses alive, not even Stormtroopers.

Vader is training him to help him overthrow Palpatine, when the time was right...

Darth Vader trains him so they can both take down the emperor. After his training, Vader send his apprentice out on a few missions( destroying jedi and imperial structurs) to test him..The emperor doesn't now about the apprentice and so that is why stormtroopers and to be killed...anyone who see's the secret apprentice must be killed so no-one can be informed about him.
