Speaking of the number three, has anyone noticed Wikus' left 'alienized' hand? In many scenes after he supposedly chopped it off, it's still there. In the final scene showing the prawn Wikus becomes, he only has two fingers on his left hand.

Yes, it's Wikus at the end making the flower for his wife. Regarding the names, we can assume humans and aliens are unable to physically speak/mimic each others' languages. Since humans probably can't pronounce or spell the alien's real names, they're assigned human names instead.

Maybe that explains why humans and non-humans couldn't speak each others lanugages: the large oral differences between the two species make each species difficult to speak the other language (for instance, the prawns had tentacles and mandibles while humans had tongues)
