It's actually not traditional to bow that deep and shake at the same time. Bowing that deep also means that you are apologizing for something. Add all that on top of the fact that the Japanese Emperor didn't bow back.

Because it's a sign of respect. And, I actually talked to a few japanese friends of mine, he didn't bow that deep. The only faux paus here is that he broke eye-contact, but that's extraordinary minor.

And why should the President bow? Because it's a sign of respect. The Emperor rarely sees outsiders, so if he decided he wanted to meet with the President, that means a LOT. So, ya know, a sign of respect is kind of the oh I don't know, THE NATURAL RESPONSE!
