Okay, since nobody knows Minecraft's storyline here...

The humans in the real world are degenerated. The pigmen used to be human scientists, but were mutated when they first went to the Nether. They've been there thousands of years. The humans in the real world have undergone evolution, and are degenerating. (That's why they're ugly). Endermen are Pigmen that entered the Enderrealm, but physics are screwy there, so they mutated too and eventually learned to teleport, controlling the physics.
