They never should have had Kirk's behavior explained as a transporter malfunction. He should have been this way on his own the whole time! What an excellent example of a working enviroment that people have to put up with because Kirk has friends in high-places and by pulling some political strings he get's to keep his job after a sexual assault. Our "flawed Captain" turns out to be a 23rd century panty-sniffing sadist. Would have made for a reality-TV first...and a realistic one at that! lol =D
What is really interesting about this episode, is that Spock's gestures are different in this episode, then the rest and he has a lot of expressions, not seen in the rest of the Star Trek episodes!
I suppose it's too hard to create an edit wherein Janice quickly and happily succumbs to Kirk's advances. This would make for a story with richer and more complex emotional overtones. Janice, who has always wanted Kirk, now finds herself working at odds with Kirk and Spock in an effort to keep the evil Kirk as he is, even to the destruction of the good Kirk. In her desperate effort to stay with the evil Kirk, Janice might knowingly go through the transporter herself, creating an evil Janice.
It really is better this way, although I'm sure that in the script Kirk and Spock were urgently called into the transporter room by Scotty, otherwise it would be stupid for them to go "Oh, we have an imposter aboard. Right, lets wander around and see what Scotty's been up to." However, I actually think that not only does it flow well, but Kirk's "realization" of how his imposter appeared made it *more* dramatic than the original cut. Good work.
I always thought the "imposter" line was Spock's way to cover up for Kirk. Because Kirk was the Captain, and they couldn't have them "loose faith in Kirk."
However, it does make better sense this way though.
i always thought that spock's saying "we have an intruder aboard" was his stating what should be made public to the crew, but this makes much more sense. if you get hold of the season one DVDs with the remastered special fx, I suggest you add in an image on the viewscreen at the end, flip the negative back in the opening and please explain why the shuttlecraft isn't used. furthermore, you should do this again with all the episodes of this otherwise great series.

It was scripted the way I have edited it here(see About This Video for more details) and it was during editing that the director felt they needed a more dramatic climax leading to the commercial break, which he felt having Spock announcing there's an impostor onboard delivered, so they switched the scenes.
Original cut, they already showed the 2 dogs, then Spock later says "we have an imposter aboard" I used to think, "are they really that dumb!" Like DUH, its a Kirk double, nice re-edit.
my theory is that the shuttlecrafts just weren't installed yet, but i wish they'd explained that in the 2008 remastered version. sheck out the blooper in this clip: when kirk punches fisher, you can see him roll out from under him and try to jump out of the shot behind bill shatner!

Originally you have Kirk and Spock going to the transporter room in the interim. In my edit this scene is placed at the end of the act as scripted. I agree about how it makes the episode much better. Although, this was one of my favorite TOS' episodes (at least from the first season). I was wondering, albion, whether you could post the entire episode both w/ & w/out the script changes to make comparison to the flow of continuity w/ & w/out the changes? That might be telling.

"The Enemy Within", in my opinion, is one of 'Star Trek: The Original Series' most underrated episodes.
