Of course they ended up each other. There's a reason why cagalli wasnt wearing the ring that athrun gave her. It means that "time" she's doing her role as the leader of the orb and it shows that she believe that athrun will come back to her even without wearing the ring=) and in the final plus athrun was wearing the orb uniform and he's an admiral which in fact he's working side to side with cagalli. But its cute how kira and athrun changed places to orb to zaft and zaft to ord<3 ASUCAGA 4EVER!

Athrun and Cagalli stay together for those of you that want to know. I have a friend that worked on the english dub eps. he says even though it wasnt very clear in the last ep of Cagalli not being in it with him. If you watch the credits, it shows athrun and cagalli together, the other girl from zaft was with him in the last ep, because

1 Cagalli was taking care of business in orb

2 Cagalli asked her to take care of Athrun while she was gone.

people always think that Athrun choose Meyrin over Cagalli but like blackassassin stated the 2 were meant to be at the end of the Final Plus episode all the characters are shown and Meyrin is wearing a zaft uniform while Athrun is now an ORB Admiral. so if he supposedly picked Meyrin then why did he choose to go to orb?
