Gerald made shadow but the military didn't want it to be used for evil so they landed on the ark to kill shadow. Maria (who was Eggmans sister and Shadow's only friend) was killed for sending him down to earth. Then the military found him and sealed him in the base.

This plot had the most sense and had a good little twist in it with the climax of a epic super battle in space to save the world in 5 minuntes. It also a sadder ending than the usual other than the usual "happily ever after" ending.
