His signal chain went: Guitar --> Crybaby wah (dunno which model) --> Dunlop Rotovibe --> Boss delay (I think it's a DD-3) --> Boss GE-7 Equalizer --> Amp, with a footswitch for the amp's distortion. In this song he's using the Rotovibe in Vibrato mode for the deep, pulsating guitar parts, and he's messing around with the delay's knobs for the freakout in the middle of the song.

Man I love this video! I've heard that Josh allways uses his neck pickup (could be wrong though) but when you look at his neck pickup you can notice the part at the lower strings has been adjusted so far away from the strings that you cannot have that much presence of the lower strings, could it?

Its probably so the lower strings wouldn't be overpowering, he plays open C through a bass amp and they're probably heavier gauge strings, also probably contributes to that droning fuzz sound too.
