This may be a little late for a reply, but the reason why they had red pants was because Mario in the old games HAD red pants. The show was aired in 1989, before SMW was released.

Super Mario Bros. 3 had Mario in BLACK pants, but the game was released in 1990 here in the US. I don't know if we knew at the time in Japan the game was released with Mario having new pants, but if we did, it probably would've been too late to change colors. :\
