AE - Point tracker. Fast, but has a habit of getting confused with noisy footage, motion blur etc. Also need at least two consistently good points to track more than position.
Mocha - Planar tracker. Easy to get great tracks from tough footage - simple to offset tracking shape. Gives position, scale, rotation and distortion data as simply as getting simple position data.
Tracking data easily ties in to roto shapes, making rotoscoping much faster.
Whenever I begin to track, towards the end as it is about to finish it stops and a window appears stating that "the tracking has stopped prematurely". It then asks me to reduce or minimize the pixel use for better results? Can anyone help?! much appreciated! Also it seems that the premature tracking is interfering with the file once it is pasted into AE . . .
@MartinMauricioMusic that usually happens when the object you're tracking goes out of view, or maybe it changed form or something. If you're using the exact same footage in AE, there shouldn't be any problems.

@TheAlexChine That's fine. There should be no problems tracking RED stuff. You just have to convert the footage to an image sequence or Quicktime movie first. Make sure the Pixel Aspect Ratio is set to 1 (HD) in the Clip tab.

But everytime i create an xspline layer and press the button to track forward or track next frame an error pops up saying "Couldn't write file cache. Please ensure that the cache directory specified in preferences is not full or write protected"
I had never encountered this problem before and i had used mocha before many times.. :/
@magkas16 Is your drive full or did you unplug a removable drive? Basically it's saying that it can't write to your disk for some reason. Go to Prefs and it's at the bottom. If you have it set to the default option, you've probably filled up your system drive.
Don't forget to restart mocha once you have changed this setting.
@magkas16 If it's tracking but not perfectly then I think it could be a problem with pixel aspect ratio. In mocha what is it set to in the Clip > Film tab? If you're working with CS4 or above make sure it's set to CS4 aspect ratios *before* you start to track. Other thing could be the frame rate. Check that the keyframe data matches from the mocha data to the AE project.
I go through this stuff in more detail in the Rock Steady course.
@magkas16 640x480 is a square pixel format, so weirdly "HD" is the correct setting. Are you sure that your AE project is set to square pixels to? Hit Ctrl-K (Cmd-K on Mac) and check the composition settings there.
@NinjATuNaFLip No. You'll have to transcode them to another format. What you can do is use the tracking data from that file back on your original footage. So no loss of quality. I show how to do that in one of my paid tutorial courses (Tracked).

It works and isn't tricky at all.

This tutorial was done on Vista 32, and the original project on XP! Looking forward to the move to Windows 7 64 though.

Good comment. You can use that same tracking data to stabilize video by using it a bit differently.
Check out my other tutorials or go to the Curious Turtle website and look at the Rock Steady training course.
You have to use lots of workarounds to work with 3D models in After Effects and it's still a bit limited. After Effects is a 2.5D application really.
