Trying to fit this show to a protagonist/antagonist structure is an exercise in futility. I think it's more of a case of two opposing protagonists. Sometimes you're supposed to root for Zim. Sometimes you're supposed to root for Dib. Each is the hero of his own quest. Zim wants to earn the admiration of his idols, the Tallest. Dib wants to protect the Earth, and to gain the acceptance of his peers. If anything this show is a deconstruction of the protagonist/antagonist dynamic.

People like to interchange the word protagonist with hero but in this case the protagonist is a villain. (ZIM) I'm glad you enjoy the show either way though.

I don't know if you know Jhonen Vasquez, but he's a comic book artist. He's famous for a book called Johnny the Homicidal Maniac. He likes violence. Nickelodeon thought he was going too far and kept watering it down to the point where Jhonen wasn't happy. The same thing would probably happen with Cartoon Network.

Zim is the antagonist because the title itself is with his name. However, most of us would say that he is a protagonist because he wants to conquer the planet Earth as we humans are against it, of course. IMO(In my ipinions), but this is an animation that shows actions, comedies (GIR for example), etc. I don't care whoever is the real antagonist/protagonist as long as I'm enjoing the movie.

In this case, yes, Zim would be the protagonist because the plot revolves around him and his actions (plus the title). The antagonist doesn't necessarily have to be the "good guy" or "bad guy", but they have to actively oppose the protagonist.
