It's never fully explained, either in the album or in the ARG, what "the Presence" is. It's hinted at being a hallucinogenic affect from drugs, God, or even an extraterrestrial being.

The song "The Warning" seems to be about the Presence, with the first verse being from the point of view of Americans and the second verse being from the point of view of the Presence itself (in which it refers to itself in the plural, suggesting it may not be God or a drug.)
