If I were Russel T. Davies, I would have had Yana introduced earlier in the series and have him travel with the Doctor for a few episodes, like Captain Jack did. Yana would be from the future, but not from the end of the universe and there would be no drums in his head.
When Cap. Jack drives the Tardis to the end of the universe, Yana is with the Doctor and Martha. The four heroes head to the rocket where Yana tries to help with the computer. He hears hits buttons on the computer in a rythm that resembles the drums in the Master's head. This jogs his memory and he opens his watch. The story proceeds as normal.
Having Yana be a companion the audience has grown attatched to and then revealing him to be a bad guy would have a bigger impact and would be a bigger twist in the plot. And the episode would end like this so you don't see the new Master.
That's actually really a really good idea! You write up some fan fiction or something, I'd read your stuff! Maybe you could sign up to write for Doctor Who :D

I actually thought that having the TARDIS stolen, with the three of seemingly trapped at the end of time was quite effective.
