First monitor is 1280x800 (macbook), the second is 1280x1024. I don't keep them in line because the 2nd monitor is actually located higher above the table (it's on a stand).
I move a window to the 2nd monitor higher than the 1st monitor's menu bar and it drops down as if it was now located beyond the visible screen. And this only happens when the 2nd monitor is on the left.
Why is your second monitor not directly in line with monitor 1? The resolution size looks to be the same in preferences when you're trying to move an app over to the others.
