well it may be a cliche', but the autobot vs deceptions war is a major plot point in the transformers universe, as for prime vs. megs it's really just a tradition.
There has to be a conflict. Good v Evil, OP v Megs, what have you. Autobot/Decepticon doesn't necessarily have to be there, but it helps divide who is good and bad for the general age group an animated show it aimed at, which is children. And as Far as OP and Megs go, you can't have a great good guy without a great bad guy! Optimus Prime would be just a bossy prick if it weren't for Megatron. Megatron made Optimus Prime, and vice versa. Random robots fighting will catch people for a bit...
but a real story line with actual conflict will grab them. Now the relationship between the two I feel doesn't have to be there. If they transform, and exist in the same multiverse as the other already established series, then Yes it is Transformers. People are just more accepting of it because they don't like change and Optimus and Megaron are what they remember so having them brings in the crowds. I would love to see a series that did not have them in it.
I would consider the use of having the big leader over again to be just classic to the crowd.
And being an established, long-running series as you say makes your point better...
I dunno.... maybe I just want a fuller story to come out of Transformers, it does have already great characters (They need to get around to use all of them I think tho).
Then again I'm just another voice spreading an unclear opinion. Something has been burnt and it is in me...
I feel a prequel series would be fine, but there always has to be some type of conflict, although not always autobot vs. decepticon.

Answer to the question:
I think that Transformers are cool, just like Lego - and Lego is never about good or bad... so there you have an anti-cliche ;-)
Transformers would be cool as a series if it was either a reality-show or maybe some kind of science fiction series..
but i must say that the fighting scenes in TF1 & 2 were cool .. !
